When a refund is issued, we receive up to seven confirmation IPN's. GoDaddy suggested it was related to outdated plugins - we updated these, but the issue persists.

Saw you have not yet received a response.... Where are the IPN emails generating from? PayPal?
If PayPal, make sure that your IPN URL is correct within the PayPal dashboard:
Profile > Profile and Settings > My Selling Tools > Instant payment notifications
Whatever plugin you are using to process payments should provide the IPN URL that needs to be entered in the above area.
If the plugin provided IP in correct, then I would contact the plugin developer for support.
