MyISAM to InnoDB

Having trouble, well i guess not trouble as its seem's impossible to change default storage engine in MyPHP admin/Variable/default storage engine, and sql commands or via SSH. Need super user privileges which are password set yes.

Is this something Go Daddy can do over the phone?

On a cPanel server you are not going to be able to have that adjust - to the best of my knowledge that is a global MySQL variable and something that would affect every account on the server. If you need / want to have control over that, you will need to move to a VPS server.
