Strange server behavior ("publishing" delay)

Backstory: My site runs entirely on hand-coded PHP. I have a PHP-running server on my machine so I can test everything locally before I ftp my files to GoDaddy.

 

Problem: Recently I've noticed a time delay -- from five minutes or so up to an hour or more -- between when I upload a file to my site and when the effect of it actually shows on the web. In my ftp app I can confirm that it has been uploaded properly onto the GoDaddy server, but when I go there with my browser and refresh the page I still see the older version. When I clear my browser cache and open other browsers to the site I get the same thing, so I don't think it's a client-side problem. Eventually the update manifests itself properly, but the wait can be agonizing. Is this the "new normal" now, or is it a GoDaddy problem?

It is a server side optimization... Lots of hosting do that now
